How can I set up PHA-979 to get a stereo track with the Left at -90 and the right at +90 compared to the rest of a mix, assuming I have other stereo tracks in the project I don't wish to advance or retard at all?

I don't see a problem here. Why not just insert PHA-979 to that stereo track and set the desired phase values? If you host supports PDC there should be no problems - the rest of the mix will be left untouched.

Because I cannot see a way of setting a negative value.
I can only see + values, and do not know if setting say L to +270 and R to +90 is the same as having L @ -90 and R @ +90

Ah, this, yes, +270 is the same as -90. Though I would suggest setting to -45 and +45 so that it stays mono-compatible at least partially.

Okay, I'll give this a try.
But in this particular project, Mono compatibility is just not an issue - it ain't even Stereo compatible!!

In either case -90 and 90 will create an anti-phase element which usually has ear-fatiguing effect.
